Considering all the horrible things he has done (the "Scott Tenorman Must Die" episode, for example) I'd say he definitely counts as a villain.

I added Rasputin from "Corto Maltese" and Shodan from "System Shock" to the list. I'm currently in the process of playing "System Shock" and I can safely say that Shodan is among the more memorable villains I've seen in a game.
