My Votes:

Giovanni - Hands down my favorite version of the character. He's based on the character from the games, so he often takes a more active role than his anime counter-part. At the same time, the manga gives him enough depth to prevent him from being only a generic bad guy; he has a sense of honor and he genuinely loves his son even if the two are on opposite sides. At the same time, Giovanni is also ruthless, manipulative and power-hungry which combined with his more positive traits, makes him a great villain and one whose appearances I always look forward to.
Mozgus - One of the best Berserk villains, I especially like the fact that the reason for why his face looks so weird is not because he's a demon or anything. No, it's because he repeatedly smashes his face on a stone-floor as a form of penitence. A very scary and very entertaining religious fanatic.

Mags Bennett - Justified's best big bad from the show's best season (at least out of the ones I've seen). Margo Martindale delivered a superb performance as the matriarch of the Bennett-clan and helped create one of the best TV -villains in recent memory. Apple-pie, anyone?

Eh, I felt he served an antagonistic enough role in the story to fit the descriptor. Like Korosensei (who, despite his benevolent actions, is by technicality the main villain in his series), if I had known we'd be making a Anime/Manga Protagonist tournament, I probably would have saved him for that instead.
